How does top 25 work??

I just finished a season in my online dynasty as the LSU Tigers and finished #3 at 11-2 over regular season and conference championship. Normally I would be fine with this, but the problem i have are the teams that ranked ahead of me were a 12-1 California (#1) team and a 9-3 Clemson (#2) team. I understand the California ranking but why does Clemson beat me? I lost week 1 to #1 at the time Notre Dame and week 9 to an unranked Alabama team. Clemson lost 3 games and I know one of them was to me and another was to Boston College, but I'm not sure who the third was. Nonetheless, Boston College was unranked and still beat Clemson out to play in the ACC championship! So what I want to know is how does the 2 loss SEC champion get beat out in the rankings and denied a ntional championship game by a 3 loss ACC team that they already beat!?

Voters got bored of the SEC winning boring national championship games.

Who was number one? All the way up till last year no two from the same conference could play for a national championship they used to talk about the "rule" till last year when they wanted to see what the ratings would look like.
